fix: repair four test failures from post-migration audit

- stage.py: delete corrupt binary stage file from disk (not just in memory) - test_cmd_show: fix short commit ID test to use 12 hex chars after sha256: prefix - test_core_paths_init_repo_dirs: remove commits_dir/snapshots_dir from init_repo_dirs parametrize (not created by init_repo_dirs post object-store migration) - test_core_transport: replace blob_id() with plain sha256 in MSign canonical reconstruction
